You keep them on the sprues or cut them?
Depends. If there are a lot of parts left on a sprue, and I don't have specific bags or sections of a box for those parts, I often cut away the sections that are empty but otherwise keep the sprue in one piece. Very small parts I usually leave on a bit of sprue, so they won't get lost, but anything larger than a few millimetres will be cut off entirely. Sprues take up a ton of room if you're not careful.
 
After completing a model, there are always some parts left (not used, or extras), and we keep them for use on other models.
At this time, I have all in a big box but messy to find something... I am curious to know how you organize those?
I'm kinda an OCD freak about keeping spares in an orderly way....... Pantherman

I cut them but do not trim, sometimes there's only a couple of bits left, don't want to store the whole tree.

I do not have enough material to warrant such an elaborate sorting scheme, I've a box of big parts, one of medium, and one of very small.

Nor do I, yet.

I divide stuff in four basic categories.
1.Big parts, stuff still on sprues, for now going into a box.
The rest go into stackable hardware chests.

2. Ready to use, painted, but not used, or bulk fabricated items like stowage, sorted by type

3. Unpainted, off the sprues small items and leftover parts, sorted by type

4. Figures and leftover figure parts
